Marvel's big event for 2006 (which bled into 2007 due to production delays), Civil War tells the story of the Marvel heroes in the United States being split over the Super Hero Registration Act (SHRA), which requires all superhumans to register their identities with the government, and enlist as members of S.H.I.E.L.D. if they wish to continue acting as superheroes.

Captain America opposed the act as a violation of civil liberties, and led the underground movement to continue operating as unlicensed heroes. Iron Man led the pro-registration side, which escalated the conflict into a series of battles; many of his actions seemed questionable at best, and villainous at worst, leading him to be awarded the 2006 McCrea Award for Best Supervillain.

At the end of Civil War, Captain America surrendered to Iron Man, and was arrested. Shortly thereafter, he was assassinated.
